Subtitles Mispositioned

I've started ripping my DVDs to MKV files. I've noticed that on at least two examples (and there may be more) subtitles seem to get mispositioned such that I can't read them.
What's more, the subtitles are in red, with white edges around the characters, and the characters appear to be larger than the native subtitles, and hence more blocky...
Here's an example http://1drv.ms/1c1oXPh
This is taken from an MKV rip of the DVD of Gormenghast. There are actually two lines of subtitles here, you can only see the top line.
I also see misplaced subtitles (also in red with white edges) on an MKV rip of Pan's Labyrinth.
An MKV rip of Rocky Horror Picture Show at least has the subtitles better positioned, but they are still oversized, and this time they are in purple text edged with green...
This is with MKVs made using MakeMKV version 1.8.8 64bits.
