Navigation Error/Assuming Fake Title

I'm trying to rip X-Files DVD set (Region 1 but Chinese version purchased maybe... 2008ish). I'm running into repeat navigation error on multiple discs. There are 4 episodes per disc. The 4th episode I get an error.

"Title #4 declared length is 0:45:41 while its real length is 0:16:32 - assuming fake title"

If I try to open manually I get "Title #4 (0:45:41) was skipped due to navigation error"

If I try to make a backup, I get "Signature is invalid in IFO file
Error 'Internal error - Input parameter is incorrect (489)' occurred while reading '/VIDEO_TS/VTS_05_1.VOB' at offset '0'
Backup failed"

The DVD plays fine without issue in VLC. It's as clean and scratch free as you could hope for in a used disc.

I've tried DVD decrypter. The VOB video which contains most of the show is fine. The other pieces of VOB video are also fine. There were errors ripping the ISO/BUP files.

I've tried handbrake. I can get the 16:32 to convert to mkv, but if I turn off LibDVDNav then the whole thing will rip, but the last half of the video is pixelated. (Again, if I play the VOB file, the pixelated video section is fine. It's an error introduced during ripping.)

So I need some sort of strategy to piece together the VOB files, or repair the ISO/BUP. Since I've got 9 seasons to go, I'm hoping for a 1 software (Free) solution. Any ideas? I'm new at this, so maybe there's a ripping strategy I haven't learned yet.

Update: So I was able to rip the disc 3 and 4 so far with DVDFab free version to MP4. All 4 titles were able to be ripped with no issues. This tells me it's definitely an encryption issue, but not sure why DVDFab can handle it where MakeMKV can't.
