Calculated BUP offset error with several discs authored by Funimation

I've been ripping around a dozen DVDs authored by Funimation around 2008, and getting the same issue with each, so I assume this is an issue with how they were authoring discs at the time, rather than a specific issue with the player or individual disc, and I've tried them in a Pioneer BDR-212 and a BU40N.

When reading the disc, it identifies the title containing all the episodes as one video, says that the "Calculated BUP offset" does not match, and gives me a file containing half the episodes (which rips fine).

Things I've tried:

Using all the copyright bypass methods does not change anything (well, one of them grabs even less).

Using manual (command 11:1-30) to try to rip the whole title fails.

Ripping the disc to an ISO using the backup function works, and the backup works flawlessly in VLC, playing all the episodes.

Using manual (command 11:1-30) on the ISO file fails, as does trying to grab chapters 1-29. FWIW, the actual video does have 30 chapters, so there aren't any fake ones.

Any suggestions for different things I haven't done? since MakeMKV produced an ISO without any trouble, I assume all the data is on the disc without any flaws.

I encountered another thread about the same problem, but they used AnyDVD to resolve the issue, and that doesn't seem to be an option anymore, as that program is no longer available. viewtopic.php?f=7&t=29235

Can you open the .iso file in MKVToolNix and create .mkv files that way?
