I'm new here
A little bit of background: This movie (RHPS for short) isn't just the movie but also footage from within a cinema with audience members participating. There are lines that the audience yells back at the movie and dance/choreography elements that they join in.
When I ripped this DVD, I found only the main movie and none of the extra parts. I see two main movies (5.1GB), one with 36 and one with 37 chapters. There's also a 1.1GB version that starts black and white and turns into color (a nod at Wizard of Oz I'm guessing). I went through the exported files and see no extra video tracks or anything else in the MKV files that show more bits. They are all 1h40m long which is the length of the main film.
When playing the DVD, there is a really funky and fully automated menu system to enable these extra bits, but I have no idea how to rip them.
During analysis, I see this:
Calculated BUP offset for VTS #1 does not match one in IFO header.
Calculated BUP offset for VTS #2 does not match one in IFO header.
Calculated BUP offset for VTS #3 does not match one in IFO header.
Calculated BUP offset for VTS #4 does not match one in IFO header.
Calculated BUP offset for VTS #5 does not match one in IFO header.
Calculated BUP offset for VTS #6 does not match one in IFO header.
Calculated BUP offset for VTS #7 does not match one in IFO header.
Calculated BUP offset for VTS #8 does not match one in IFO header.
Can anyone give me some advice?

It could be a couple of things. On the Video tab of MakeMKV's preferences, there's a setting for the minimum title length in seconds. MakeMKV will skip any titles that are shorter than whatever is set there. You might need to adjust it.
The other thing it might be is the DVD Opening Mode might not be finding everything on the disc. Maybe try a different opening mode.

I tried everything you mentioned and am not seeing a difference.
I know that the DVD has a convoluted menu with same animated switches, and when you use those (on a DVD player), then certain elements are injected into the movie experience.
Not knowing much about the DVD file system, I have no clue how they are hiding this so well...
Any other suggestions?

The DVD engine was rewritten in version 1.17.0 of MakeMKV. In many ways the new one is better, but occasionally folks have found that the old one seems to work better in certain cases. You could try downloading an older version of MakeMKV, like 1.16.7, and see if that can interpret the disc any better.

Maybe it's a Picture-in-Picture-track, an additional video track. Unfortunately MakeMKV cannot handle these right now, see viewtopic.php?p=125643#p125643
