Merging 2mkv's into one

Hello all
Just wondering if MKVtoolnixGUI is still the go to program to use to merge 2 mkv files into one?
i used it on LOTR but i found on the 2nd part the audio and picture went out of sync. maybe i merged it incorrectly.
Now i have Zack Synders JL on 2 files and just want to make sure MKVtoolnixGUI is still the program to use, or is there a new better program?
