tmp Directory while processing?

Hey all, I automated my media process and have handbrake encoding my rips and scanning the makemkv output folder for files. Most other programs allow for the use of a .tmp directory until complete, but i noticed makemkv uses the output directory with the full .mkv extension. I'm concerned handbrake is going to pick up the media files prior to makemkv finishing the file but wasn't sure how to redirect it until then or if that was possible. Any thoughts are appreciated. Thanks.
