Converting backup to remuxes

I've been taking backups of some discs (all UHD currently) and storing them on a NAS. This is both because I have a way to play them and because I like having backups of physical media.

However, for Plex remote watching and streaming obviously I need to do a remux instead.

Does anyone know of a way to go from makemkv (decrypted) backup to remuxed mkv files? Ideally I'd love it if I could have makemkv be pointed at a directory instead of a disc drive and tell it to go have fun but if that's possible I haven't seen where/how.

You want to make an MKV version of a title in the backup?

Use MakeMKV -> Open File and navigate to the index.bdmv file in the BDMV folder. It will treat the backup as if it were the original disc and give all the title and track options.
