Replace audio track with another track?

I have done this in MKVToolnix - dropped two movie files (of the same movie with different video bitrates and different surround formats), and outputted the better video from one with the better audio from the other, but the audio was seriously out of sync with the video.

What setting/adjustment/process am I missing?

It sounds like you're trying to do something I played with back when I couldn't get a particular track on Bluray - the most recent being English audio from a DVD on video from a Japanese Bluray. It can be done, if you have the ability to move the tracks forward and backward; but I couldn't find an automatic tool to do it. It was especially bad when they BD had different start/stop times for scenes, as the corrections I put in for one scene didn't work for the next.

If your video doesn't have that problem, mkvtoolnix can do offsets to start tracks, but I haven't done it in so long, I'd have to play with it to tell you how to set it up. I decided to wait for the vendor to get around to issuing BDs with English audio.
