Video is choppy on playback

I am having an issue when converting the file. I am just starting to digitally back up my dvd and blu ray library so I am very new to this. I have done a few blu rays that have worked great and a few that have not. None of my DVDs seem to be converting with great quality. I am first converting the disk to MKV with this program and then using iskysoft media converter to convert to m4v so it reads correctly with itunes and then I can stream using apple tv.
I am loading in the disc, selecting the major title and audio and deselecting all foreign audio and all soundtracks and then simply hitting the Make MKV button.
The problem I am encountering is that the video from the MKV file playback is choppy. It is only happening on some titles and seems to be hit or miss on new vs old movies. Is there anything I can do to help fix this problem or is there another way I should be doing this to optimize my output quality?
I am very new to this and do not have much experience doing this and it is starting to get frustrating since it seems to be hit or miss on the conversions.
