Without knowing WHY it didn't like certain disks, it's impossible to say what alternatives you have. It could simply be that the disks had unreadable sectors, which is going to be an issue with just about any ripping software.

Does anyone know of an alternative to MakeMKV for ripping Blu-Rays in Mountain Lion? …
Wow. I didn't know anyone was still running OS X 10.8 from 2012.
MakeMKV goes through a lot of effort to make sure that it makes an exact copy of a disc, minus the encryption. Often when MakeMKV has trouble, it is because the disc can not be correctly read for some reason. Often that reason is the disc is dirty. This is just the messy real world reality of reading data from an optical disc. Blu-ray player manufacturers know this, so they calibrate their players to ignore misreads. If they're lucky, the resulting glitch will be unnoticeable. So a disc that 'plays fine' in a player but has trouble in MakeMKV is not uncommon.
