Audio Dropping Out Briefly

I am using MakeMKV to extract and encapsulate content from my DVD collection. The collection is all in DVD content files (IFOs, BUPs, etc) on a SATA drive. My system is a Mac Pro with plenty of resources running OS 10.6.4. I noticed by accident yesterday that on some files generated by MakeMKV, audio rarely but occasionally drops out for about a quarter second. I have confirmed that the drop is not in the source file and is consistently there on playback (with VLC). What might be causing this?

Sounds just wrong. Can you try to play it with any other player or maybe on another computer to see if it's a problem with mkv file or vlc?

Good call. I tried playback with MPlayer and the drop isn't there. So it's a problem with VLC. Any guess what might be happening at that particular moment that could cause VLC to trip?
