Is it possible to rip 3D Blu-Rays with MakeMKV?

Yes.

When ripping a 3D title, you need to tell MakeMKV to pick up the MVC track, which you can do by clicking on the little triangle next to the title, and you will see a list of tracks within that title. Make sure the box next to the MVC track is checked, and start the rip.

Actually playing back 3D from an MKV file, well, that's more difficult, because not all players support that.
