Can somebody please explain the process for getting subtitles off a BD using MakeMKV and then using Handbrake? I am trying to convert some anime Blu-Rays that are only in Japanese with English subtitles so I can watch them on my iPad? There are 2 Audio options and 2 subtitle options and I've tried different combinations of all of them, as well as trying to setup the subtitle option in Handbrake, but I've yet to have any success.

MakeMKV will automatically pull the subtitles unless you tell it not to.
Handbrake and Bluray subtitles requires the latest version. Not sure if the release version recognizes them, because I haven't used a release version in several years.
The Nightly Build versions support BURNING IN a single BD PGS subtitle track, because MP4 files do not understand PGS subtitles. This means that, unless you have a source of non-PGS subtitles, you are pretty much limited to a single language when you convert a BD to MP4. In this case, though, Japanese audio and the full English subtitles is what you want, so...
