I'm new to this and I'm sorry if I missed a simple setting, but...
I want to reduce the size of the generated file - is this an option?

No, that would require an encoder.
You can process the file MakeMKV creates with Handbrake to compress it, however you will loose quality.

Quality may be lost, but I've never heard of loosening quality…
