It seems to work, but gives many errors:

What does that mean? Is this a Dolby Vision issue like in "All Quiet on the Western Front" (viewtopic.php?t=30673)?

Often, different audio tracks have different overlaps. The player deals with them during disk playback.
MakeMKV attempts to synchronize the audio tracks when writing the stream out. It can be "interesting" when different tracks have different sync times.

But normally there are differences of very few ms. In that example the differences are very high (more than 300ms).
And MakeMKV ends with: "AV sync issue in stream 0: video stream has 84448 frames with invalid timecodes".
I never saw that before, it is also different to the messages which occur when seamless branching of different files is used.

The rip seem to play fine at least. No idea about the errors.

So it seems the best way is to use mkvtoolnix in that case to mux the mkv, right?
I have the "violent nature" files on disk, but still encrypted (backed up that disk without decrypting with MakeMKV). Is there any chance to decrypt the files on disk (with MakeMKV, without the original disk) to make them usable with mkvtoolnix?

Make an ISO from your encrypted files, mount the ISO and try again to decrypt the files with MakeMKV.

No, this does not work.
As far as I know I need to chose "Backup" frome MakeMKV's menu to decrypt files. This is only possible if there is a physical disk in a physical drive, I cannot chose this for an iso-file.
I am able to open an iso-file, but this is processing the contents so that I am only able to create an mkv after that (which will lead to the errors described above).
So it seems I am unable to handle the encrypted files on disk with mkvtoolnix?

Sure it does. Mount the ISO with daemon tools instead of trying to open it directly.
