extract MVC file from ISO via CLI ?

I have copied my BD3D collection as ISO to HDD just to be sure i am not loosing anything, but now i am thinking about converting those ISO to MKV.
Unfortunately, i seemingly can not make makemkvcon actually extract the full "dual-view AVC/MVC files. It will only extract the AVC part.
Am i missing something ? Or is it possible to do it any other way than makemkvcon - automated/via-CLI ? I know, i can do this fine via the GUI, but thats not much use to automatically convert a large collection.
