Disable cells being removed (or: run DVD manual mode using makemkvcon)

I've got a disc that's removing some chapters I want from the end of a title. Is there any way I can just disable that behavior entirely from within makemkvcon? I'd love a command line flag, or a setting I can put in settings.conf.
I've seen https://makemkv.com/manualdvd/, and would be happy with that solution, but I can't seem to figure out how to use that from makemkvcon. Has anyone figured this out?
