How to force MakeMKV to copy duplicate files?

I am trying to copy contents of Stargate Atlantis BluRay to my computer.

Each disc contains 5 episodes plus a few extras. The extras include some episodes with voiceover. So the video is the same, but the audio is different.

MakeMKV gives the "File A is the same as File B and has been skipped" message for the episodes with voiceover and they are not included in the tracks available for selection. My guess is that it's comparing the video tracks but not the audio. I want to copy both versions.

Is there a way I can make it not skip files it identifies as duplicates? I am using the Default profile and Default selection rule - hoping there's something I can do in there.

If it's the same set I have (US release), both titles are indeed equivalent and each contain the normal track and the commentary track.

Oh, you're right - just went through all the audio tracks in VLC and the commentary is right there!
