Profile: FLAC vs Default

I have ripped a lot of Blu rays recently to play my collection on Emby. I have just realized I somehow have the FLAC profile selected instead of Default.
Right now I'm playing everything on smart tv's through Emby with on fancy 5.1 or 7.1 surround systems. However, having the good audio file would be nice when I get a surround sound someday.
Have I messed up? I've ready everything I can find on FLAC. Is there a general laymans explanation to why the FLAC profile would be useful over Default?
