The copy of Setup_MakeMKV_v1.9.4.exe downloaded 6/12/2015 triggered a Malware alert, as detected by Avira:
"Virus or unwanted program 'HEUR/APC (Cloud) [HEUR/APC]'
detected in file 'C:\Users\XXXXXXX\AppData\Local\Temp\nsbEDFB.tmp\mmnsis.dll."
Has anyone else experienced issues with this version of the Windows package?

Make sure that you've downloaded the file from our site then. Also please check file hashes with https://www.virustotal.com/en/file/a545 ... 434201024/

Searching for this message on Google comes up with a lot of hits - Avira Antivirus likes to flag a LOT of programs with this description.
It hasn't detected a virus or trojan, but it DID detect that the program it reported (the MakeMKV setup program, in this case) "does trojan like things", like hook into the operating system. You know, hooks to talk directly to hardware.... such as optical drives....
For what it is worth, AVG does not consider MakeMKV's setup to be a trojan or virus. Like Mike says, if you got it direcly from makemkv.com, you should be safe.

I also received a warning. Norton detected an issue with "uninst.exe".
