Audio ONLY 2.0, I use MakeMKV-Handbrake & WMC For Viewing

I am new to this, and any help would be great.
I have transferred two blu-rays so far using MakeMKV and handbrake to rip and compress.
Literally all I did was watch this video, follow the instructions, and have ripped two movies based on the tutorial.

That is a link of the tutorial for anyone that might want to see how I got started in the first place. I did make a few adjustments/changes vs. what he did in the video as I didn't want to compress the movies as much as he does. But I did pretty much everything else the same.
After ripping Batman Begins, and Nightmare Before Christmas I watched a bit of Batman Begins, and Nightmare Before Christmas. Both will only output in stereo, no surround whatsoever. A bit of a side note, Batman looks great, but Nightmare Before Christmas is blocky??? That's not a main issue here, but I might as well mention it.
Any idea why this is happening?
When I view the details under properties for Batman Begins the audio properties state the following:
Bit Rate 799kbps
Channels 2 (stereo)
Audio Sample Rate 48kHz
Do I need to take a more step by step process in the transferring? Cannot I not do it directly through WMC/extras/auto rip n compress?
