Pixelation at chapter breaks

I used MakeMKV to convert "My Big Fat Greek Wedding." The first time, I converted from the DVD (not Blu-Ray). Upon looking at the finished mkv file, I found pixelation for a few frames after some (not all) of the chapter breaks.
Thinking it might be a problem with the copy protection on the disc, I used AnyDVD HD to rip the film to my computer and used MakeMKV on that. I have the same problem with that mkv file.
I am running Windows 7 64-bit on an AMD Athlon 64 X2 Dual Core Processor 5800+ 3.00 GHz. I have 8 GB of memory.
This was my first attempt to use either AnyDVD HD or Make MKV. I am going to try another film/disc, but thought I'd ask to see if this is something I can fix.

With what?
If you have VLC installed, find a chapter break that demonstrates the problem, and check the same break viewing the DVD in VLC. Is the problem there in the original?

I use VLC because that's the absolute best program I've ever used.
I checked the places where the pixelation occurred using VLC on both the DVD and the DVD rip on my hard drive. Neither one of the VOB files has the problem.
However, here's where it gets weird. Your reply made me think. Maybe I need to try another program.
Sooooo, I played the mkv file in both Media Player Classic and Windows Media Player. No pixelation whatsoever.
Apparently, MakeMKV is working fine. BUT, that leads me to another question. Why would that problem happen with VLC? It happens in the same places EVERY TIME I view them with VLC. What would an mkv file have embedded that would cause VLC to play it pixelated?

Either the chapter marker is a frame or two off or VLC just has suboptimal seeking would be my guesses.

MPC HC or BE is way better on Windows with LAV Filters.
