General question about ripping

I am new to using makemkv so bear with me. After I scan the blu ray disc, it decrypts it and then gives me the options of what I want to rip...should I only be chosing one of the choices (usually the largest file size around 25GB +/- depending on the movie)? What if there are two files around that size, how do I know which one I should rip?
After I am riping these to mkv I am then using Handbrake to encode them and I am running into some problems with Handbrake not producing a valid file or the encode taking an incredibly long time (sometimes over 5 hours) where as before, on the exact same Handbrake settings and same quality, it would only take 2 hours when i ripped and encoded straight from the disc. While I realize this isn't a Handbrake forum I am pretty sure that a lot of you probably use Handbrake as well so if anyone can shed some light on that it would be great. Maybe even what settings people are using to encode?
