Help getting all files/titles

I've been searching for over a couple hours and either I'm searching the wrong terms or just missed it so I apologize in advance, but I could use some help.
- Expert mode is engaged. My current default selection rule is: -sel:all,+sel:(eng|nolang),-sel:mvcvideo,=100:all,-10:favlang
I'm currently trying to rip Supernatural DVD 1st season and I can't make sense of the title structure, etc. They aren't matching normal themes I've seen in the past. So whatever. I opened the ISO file in VLC Player so I could see the title it's playing when I play each episode. It shows "Title 3".
However, makemkv is skipping title 3: Title #03 in VTS 1 is equal to title #01 and was skipped
Is there a way to force makemkv not skip titles?
Also, on a side note, the times on the titles don't match the times of the episode when I play it from the ISO. Off by a couple seconds. I've seen this before when doing something like The Office. Is this common or is there something I"m missing with that?
