I ripped Star Wars: Clone Wars S2. Its authored as 1 big file. I used toolnix (1st time) & spliced it at the chapters where the episodes end. When I play the spliced files in mkv, it shows it as a 5hr vid, what did I do wrong? Also, anytime past where the episode would have ended, doesn't play.

Logically, you should probably find the MKVToolNix forum to ask for help with MKVToolNix...
That said, I tested splitting a large video I have with many chapters but my results were what they should be.
Merely the 2nd time I did that, but I checked the resulting split files and they show correct times for what they were split to.
The process was very simple for me:
Open MKVToolNix, select Multiplexer tool, select Output tab, change in the Splitting section Split Mode from "Do not split" to "Split before chapters".
For you, ensure the chapters you specify are the first chapter of each new episode after the first episode in the video (because no need to split before the first episode), not the last chapter of each episode.
From your brief description I am guessing you split them at the correct chapters, but did you perform the process different than I described?
If you did as I explained then I cannot guess why your videos are displaying the issues you mention.
Oh, and I ensured all streams of the input video were included in the output, but I doubt that would cause issues if you deselected extra streams you want excluded.
