Help With BluRay Backup

I am backing up BluRays to a WD Media Player Hub.
I have a few movies now all seem fine, but the files are very big and the end product is just the movie with no extras or options like the BluRay disc, is this right?
I am new to this, also is MKV the best output for a BluRay back up?

Yes to all questions. if you want a smaller file you will need to compress the video with third party tool like HandBrake.

Will using Handbrake change the quality?
Also why does MKV copy a like a like without all extras on the disc?

Yes, by definition any compression by Handbrake or similar involves "lossy" compression - BUT compression/conversion using such programs (primarily due to the use of underlying x264) is so intelligent that it may not be observable.
Also why does MKV copy a like a like without all extras on the disc?
Because you've selected .MKV output. If you want to make a FULL DISC functional Blu-ray backup, from the "File" dropdown menu, select "Backup..."

I do select the option backup to hard drive.
I cant see the option for full back up or MKV.
My files seem to be like for like size but no extras.

http://www.makemkv.com/faq/item/4 shows how to make a full, decrypted if required, disc backup.
