I know this is an old post, but because no one else has posted I thought id help answer for anyone else with this issue. I managed to get around it by ripping the bluray 3D as an unprotected ISO rather than ripping the folder to the HDD, and then using BD3D2MK3D for this movie. Has worked successfully for me.
