Is there any way to configure MakeMKV to NOT fail on an input/output error? Maybe just leave a blank spot in the video when that happens? I have a disc where I am getting input/output errors with just nine seconds left in the movie, and MakeMKV is totally failing as a result. I really do not care if I lose the remaining nine seconds of the end credits.

You're not the first to ask that question. MakeMKV doesn't have that feature and so far the program's author hasn't implemented it.
