MD5 of the same files are different

I ripped a video 3 times from a disc and found that the MD5 sum was different for all three.
Is this expected and what is the explanation?

Yes, it's expected. Among other things, there's a unique text header in the metadata of all MKVs. Use MediaInfo to poke around.
