some MKV's slightly out of sync

I can only think that MakeMKV is the source of this - but open to being completely wrong.
I have been using MakeMKV to turn all my DVD's into MKV's to archive and play back via a large USB drive connected to my WD TV Live. So far I have converted well over 100 films most of them play back perfectly on the computer and on the WD TV Live. However, there are a couple that have some serious audio sync problems.
As most of them are playing back perfectly, I can only think that MakeMKV is doing something to a couple of them?
Any suggestions?
