Why do blurays have more than one version of film on it?

I am trying to rip the bluray of Ben Hur. When makemkv reads disc it says there are two copies of film on it. They are both the same size. Any reason behind this?

Lots of reasons. Theatrical and director's cut. Different versions for different languages.

And one company likes to put hundreds of versions (one correct) to be a pain in the ... to consumers.

All true. Don't forget that some studios to load up their discs with hundreds of playlists just to throw off people and programs to make it harder to select the right file (although there are methods to figuring that out too).
