I want to set up a Wi-Drive (Kingston) with a couple of movies so that my daughter can play them on her Kindle Fire HD for the grandson on an upcoming camping trip. The Wi-Drive uses Fast32 so the file size limitation is 4gb. My mkv files are all larger than that. So, I need to convert a couple of mkv's to mp4 (which is the format that Kindle will play) and get the file size smaller than mkv.
Suggestions on what software (ideally free or no cost since this is a one off exercise)?

First of all .mkv is a contariner file format like .iso.
mp4 i a codec like mpeg2 there mpeg4 (mp4) and makemkv
only put he files into a .mkv file.
A program that can make .iso, dvds or .mkv into .mp4 codec is handbrake.. there you also can adjust the file size (lower quality).
This also requires a bit cpu power..

Handbrake.
p.s. For some MKV files you can just remux MKV to MP4, without re-encoding. But there are too many restrictions in this process.
