I'm getting the same thing. Was trying to process one that I created with 1.6.10. Got to the end and got the same error.

What does this feature DO currently? I just assumed that it was added for future use (converting LPCM to FLAC or whatever).

I attempt to remove from the source mkv file, the subtitles in languages that i don't use.

And for me I was attempting to remux an MKV that had some issues that were since fixed. I could just re-rip it but I was curious if it'd fix the MKV.

Unfortunately this is true - most MKV files will fail at the end. A shame for a new feature to behave this way.
For now, it was supposed to be a fast way to fix MKV created with previous versions of MakeMKV. As Reiter correctly assumed, this feature will be more useful in nearest future.
