There's a tool in Doom9 that is capable of reading Blu-rays and converting the audio track from LPCM to FLAC (FLAC = lossless, and even smaller size).

I have tested LOST third season *, and the LPCM 5.1 track was not recognized by either Media Player Classic Home Cinema or Total MediaTheatre from Arcsoft. Then I had to use this tool to convert from WAV to FLAC and reinsert using MKVToolnix.

My request is simple, to convert from the start this track to FLAC and save in the Matroska file/MakeMKV's conversion. So we would not have to bother about this.
By the way, I have a question, how come the LPCM 5.1 track from LOST is not recognized, but the LPCM 1.0 track from "Anatomy of a Murder (1959)":
