Unselect all

After right clicking and choosing "unselect all", all the check boxes next to the "Title"'s are removed but all the boxes under each "Title" in the tree are not unchecked. My analisity, paranoia and lack of finding an answer to my following question, makes me go through the entire tree and uncheck each box.

Is unchecking the title only all I need to do to prevent that title and everything under it from being ripped to my MKV file?

Yes, if the title is unchecked, the tracks under it mean nothing - those check boxes only apply to selected titles.
