I've managed to make a mkv file with the superb MakeMKV software but I have a problem and it is the volume. It's very low. The 6 channel movie sound is low but the 2 channel commentary track is perfect.
How do I fix this?

What player are you using to play? Did you try VLC?

This is normal. I believe it's to accommodate the wider dynamic range of the 5.1 audio track.
Your software might have an option to compensate. I know in KMPlayer there is a setting called "Pre-amplify AC3/DTS Volume to proper level".
