I encoded Fair Game Blu-ray multiple times and still had the same problem.
It sounds like the centre channel is low or not even being used. I played the .mkv on the computer as well as streamed it to the TV through a Boxee Box with a 5.1 sound system.
During a rain scene it sounds like the background noise is the foreground noise, so the rain falling and hitting the ground sounds like a big echo (Sounds terrible). When people talk, it is hard to hear as well.
I played the actually blu-ray in Cyberlink PowerDVD 9 on the computer, and got the same problem. But then I played the blu-ray in the home theatre system, and the sound came out perfect.
Any idea what the problem could be?

The fact that the issue occurs in two different players, playing two different sources (Blu-ray in PowerDVD, MakeMKV's output in Boxee) suggest your computer's 5.1 system might be misconfigured somehow.
