I'd like to get some of your opinions on my workflow and if there are any issues I'm unaware of.
First, I make a decrypted backup of the disc.
Second, I create .mkv files of the main feature and any special features, stripping them of audio and subtitle tracks I'm not interested in.
I want the decrypted backup of the disc so that if I ever want to, I can open it in VLC or something and see the menus and whatnot. Also, so that I can re-rip anything to .mkv, should I decide I need additional subtitle tracks or something.
My main concern is that I want the video/audio tracks on the created .mkv to be identical to the one on the disc. Am I achieving that by doing it this way?

I think your workflow is fine. MakeMKV's goal is to make an exact copy of the disc. Keeping both the decrypted backup and the resulting .mkv files will cause you to consume hard drive space at a fast rate.
