Bear with me I am a total newbie but I extracted my first MKV today from my UHD blu ray source. The source audio shows as 5.1 DTS XLL. In MediaInfo it shows my surround audio channel layout as (C, L, R, Ls, Rs, LFE) but upon importing this file into video editing software the audio channels are not in this order. Does MakeMKV have anything to do with the audio channel mapping order or can that be controlled? I thought the standard order was (L,R, C, LFE, Ls, Rs)?

Unless you're asking MakeMKV to convert audio tracks (such as to FLAC or AAC), it will copy them as-is to the output file. Even with DTS-HD MA and TrueHD, the secondary track is a copy of the existing "lossy core". Channel order should not change.
