Hello,
I notice that there are options to convert the main audio track to FLAC or AAC 2.0. Would it be possible to include an option to convert to AC3 (Dolby Digital) as well? Perhaps doing it the same way as with FLAC, where you point it to the decoder and/or encoder and it lets you do it on-the-fly.

The convert-to-FLAC option was added because not many players had support for the lossless alternatives used in Bluray.
Mike will have to respond as to whether or not he'd consider adding it.
AC3 is considered "universal" for anything that is DVD-compatible. Unless it's an Apple device, due to licensing issues.
If you need to convert AC3 to anything else, you might want to look at handbrake (found over at handbrake.fr), which has quite a few audio compatibility conversions. Their current AAC encoder isn't that good right now, though. They had to remove the good one because of licensing issues.
