You don't have to use the FLAC profile for anything - but it is an option for when you have playback limitation, and are not processing the files with something like handbrake later.
But, to your question, DVDs aren't (usually!) going to have audio types that aren't supported by playback software/hardware, so using the FLAC profil isn't going to harm anything.
The customized profile I have started with the FLAC profile, but I changed selection rules to match what I use, and it's the default for me now.
