When the episodes are out of order, another option is to check to if the series is available on Netflix. If it is, just watch the first couple of minutes and you will know the proper order. This worked for me with the Nikita series. Good Luck.

I've found that, when the episodes are "out of order" in MakeMKV's listing, you can look at the file names displayed in the Info window as you highlight each.
One vendor whose disks were perpetually "out of order", the file names themselves were in order, if not sequential; Sometimes an "extra" would be inserted in the file name order.
MakeMKV lists files by the order they're found in the BD directory, not by their names. Several of us have asked for an option to sort by file name, but it hasn't come about.
