Please never assume something, as I did read the whole thread. And I'm try to have you convert the so call 'bad' Mkv to a ts file and see if it the new file has the same issue. If you no longer have the issue, it's a codec problem. Which to be frank is what we already know it is. As you do have at least 1 player that plays it fine.
Also I never said to stop using your current player, but rather I was stating some alternitives you might want look at.

By doing so, you'll have proof positive, rather than just your confident speculation, that the "Shark007" codec pack either is or is not involved in your problem...
Despite your confidence, why don't you simply experiment by uninstalling that codec pack and temporarily installing something like the CoreAVC codec?Whilst I no dou't that removing a badly setup codec pack might resove some other issues, this is not the problem here. Shark007's codec pack (like most other good ones) works just fine if you know what you are doing and set it up right.
By doing so, you'll have proof positive, rather than just your confident speculation, that the "Shark007" codec pack either is or is not involved in your problem...

I've run into this also, and I've tried on 3 PCs, one with no CODEC packs installed at all, only Haali splitter, because the issue I have seems to boil down to just TV shows. The issue hit me with Star Trek DS9 DVD to MKV.
I tried the method as mentioned above, re-writing the headers using MKVMerge, etc. and it basically functioned.
But in the process, I received this as an interesting aside when i took apart the MKV that MakeMKV created:
MPEG-2 stream does not contain fps field. Muxing fps=29.97
When I check the Haali that MakeMKV created as to what it thinks it is, it believes it's 24fps (rough) ... the re-done MKV works just fine. The one from MakeMKV does not. This only happens to me so far from TV Shows. Using Microsoft's own Win7 CODECs. So, I think there is something too this outside of CODECs alone, which may be an issue also. But if we assume CODECs are the heart of the issue, then a blank machine using only Microsoft's inbuilt DVD decoder shouldn't exhibit this problem.....

I think I might be getting to the bottom of my issue. Not 100% sure yet but ripping dirrectly to a Windows Home Server is causing the mkv header to get corrupted. This then causes other issues. I started noticing that some mkvs would not be read by mediainfo and that these were the ones ripped across the network. Still need to do some more investigation though.

I now have proof that the mkv's are corrupted whne made from makemkv. It seems that they nearly always get this way if you rip across a network to my Windows Home Server. Ripping locally and then copying helps but takes twice as long.
All files that mediainfo can't read have the error line (Track information found by following Seekhead, but not by linear parsing.) seen in this printout by mkvverify...any ideas what could be causing it ? (other than the network, which is fine when using other software tsmux,mkvmerge etc to do rips !)
