MPLS vs. M2TS
A number of my Bluray discs contain both a MPLS file and a M2TS file - which one should I chose? I know that some discs have multiple MPLS files with different chapter orders but in this case, I only have one MPLS and one M2TS file.

MPLS is the playlist folder. M2TS is the actual video file.

So which one should I select in MakeMKV? I see two different options - one is the MPLS file and one is the M2TS file but they have the same size. See screenshot attached. When I run the file through EAC2TO, it is only shown as one file... What am I not getting here?

I would choose the mpls with the 20 chapters. The raw m2ts will work too, but you won't get any chapter info in your mkv file.

The M2TS file is most likely from a Java title. The chapters would be created via script rather than MPLS.
MPLS is almost always the best option, but sometimes the M2TS will contain additional tracks that you may find useful (commentaries or such).

Not so perfect. If a Java title is made out of several m2ts files MakeMKV will list each of them separately, meaning the only way to get an extra track in it's entirety using MakeMKV is to rip each segment individually, append each of the segments and hope it doesn't cause an audio sync.
Otherwise you'd need to use MakeMKV to create a file disc backup of the entire disc structure then use EAC3To to rip the playlist with all the extra tracks intact.
I've had several discs where the main playlist didn't show the title as having a commentary, but if I look at the component m2ts files I can see that there is one, if I then rip the playlist with EAC3To instead I get a complete, fully functional commentary from it.

Interesting, I have found on every Blu-Ry title that I have ripped with MakeMKV that regardless if you select the MPLS file version or not it always pulls from the source M2TS file. So you will never have a choice as to the source file that it pulls from. MPLS from what I have read is just a bunch of 1KB Play List files.
However, there are some cases where you only get to select the MPLS file version (e.g. Man On A Ledge), but when I rip it with MakeMKV the source file is M2TS.
I have also noticed no difference from selecting either. Audio and video are the same regardless. Plex is happy to provide me the chapters with selecting either MPLS or M2TS.

So everything was going great till I tried to rip my copy of Ice Age Collision course. Under segment map I get Segment map: 2234/2245,2236/2246,2237/2250,2240/2251,2262/2267,2264/2269,2265/2270
another is Segment map: 2234/2245,2236/2246,2239/2249,2240/2251,2263/2268,2264/2269,2266/2271
and the third is Segment map: 2234/2245,2236/2246,2237/2250,2240/2251,2263/2268,2264/2269,2266/2271
By playing the mkv files, I was able to weed out the 4th. When playing the disc with powerdvd I get segments 2742, 2740, 2743, 2729, 2577, 2732. What are the slashes about and which playlist is correct?

for 3D sources each entry has 2 M2TS files - main and 3D extension. In your case you should compare the different ones - I can bet the difference would be some writing localized.

This is the Segment map that worked for my 4K disc of Ice Age: Collision Course UPC# 2454327745, (standard 4K, not 3D disc) Played it all the way through and seems to be in the correct order!
