If you're playing these files on a WDTV Live SMP or similar then you should know that they simply can't handle vigorous use of full 24 bit FLAC. Try them in VLC and see if the crackling is still there. To fix this re-encode the audio with Eac3to using this command line: "d:\eac3to\eac3to.exe&qu...

It IS DTS-MA, it says so on the case. MediaInfo says DTS-MA, but it may have a different way of detecting it than the WDTV, MKVMerge may just copy the info from the original file and TSMuxer may change it. I could try DVDFab + MKVMerge. I'm pretty sure it's a WDTV problem since it won't play 6.1 FLA...

It could be anything. A censored version maybe. If you load the disc into a player you might find an option that explains it. Otherwise I wouldn't put it past them to include messed up alternate episodes on the disc as a form of copy protection. Figuring it out is half the fun!

I'm having a discussion over at the WDTV Live Forums. It appears the WDTV Live SMP is failing to bit stream 6.1 DTS-MA and is somehow detecting it as DTS-HRA. I think I've figured it out. All of the tracks list a duration of 47 minutes so I had to extract each of the tracks individually into their own MKV files. I just ripped The Transporter and one of the tracks came up in MediaInfo with this new tag 'Mode Extension' 'C' (Commentary). I've never seen that before! Is it new? Where does this information come and how reliable is it?

Do the DTS and DD tracks have anything to offer over the PCM track? I'd want the best possible quality when I play the rips through my TV system. Look at the audio, some blu rays have different versions for Japan and Europe. That's generally what causes most of the duplicate episodes I've seen. Of course there's a plethora of other reasons why. One might have commentary, different title sequences...

That's not a simple question. If you really don't want to keep all the audio tracks the best thing to do would be to keep the two PCM tracks (since they're lossless) and recompress them into compatible codecs on need.
