So glad I found this thread; this problem was driving me nuts. I got hundreds of mkv files ripped with MakeMKV from DVDs and Blurays and every so often one of them would just stop playback in XBMC. I tried the suggestion of running the offending files through mkvmerge, and that seems to do the trick...
