Using DVD decrypter you can get the raw streams for video, audio and subtitles. ChapterXtractor will pull out the chapters and then just use MKVMerge to throw them all into an mkv. It's the exact same thing as what MakeMKV does just not as clean, but you can script the whole process to automate it. ...

Every single one of my DVD rips also comes with "undetermined" for the audio and subtitles. I know that MakeMKV has determined the correct language because it is shown in the GUI when I deselect different audio and subtitle tracks. The language name just doesn't transfer to the finished MK...

Just wanted to chime in that I can extract video, audio, and subtitle streams without any trouble using MKVextract GUI.

The subs are even uncompressed which is great. I had some problems with subs initially because I didn't know MKVmerge by default compressed them.
