No, Plex won't use the menu file at all, so you should just delete it. Plex looks at what's included in the container (MKV file in this case) to determine what audio tracks are available. Not me. I've ripped a couple dozen or so Criterion Blu-Ray disks without any problems or other unusual behavior, but I wasn't using a BU40N or ripping any of the titles you mentioned.
