When I've changed it with mkvtoolnix, it just affected the header of the file; the actual encoding stayed as it was on the disk. You can actually have mkvtoolnix recopy the video, but it isn't strictly necessary.

mkvtoolnix doesn't do any recoding, so the time it takes to run depends on how fast your drive can copy things. In my use, it's only affecting the header of the file (setting flags and such), but re-writing things to remove unneeded tracks takes a moment or two longer.

How do you install it to different directories, doesn't it automatically go to /usr/bin? How do you change that? I thought the installer asked where you wanted to install it, just defaulting to "standard locations". At least on Windows and Mac, you're first asked where to put it after it ...

Mkvtoolnix can do just about anything within an MKV file; it comes from the guy that developed the standard. Typically, I simply use the flags on a file that's already got the track in it. And you CAN have multiple versions of MakeMKV installed in different directories. You don't have to "downgrade" just to flash. I think I've got about 7 versions on this machine right now.

"exact copy" is not going to involve handbrake. It WILL encode the video, and usually make it smaller. In fact, I'm not aware of any tool that can encode the subtitles onto the video that doesn't reencode it per it's rules. It has to extract (decode) the frame, draw the subtitle, then reen...

Burning time depends on the video and your choices for it. The subtitles don't really affect the time. Right now, I'm running a batch script to tell handbrake to rip Phi Brain (anime series), and it's doing about 45 frames per second. Another thought occurred to me - what is your minimum title length set to? If it's short (I use 30 seconds), it will show individual episodes when they're listed in the directory. And there is the additional problem that some DVDs have "split" aspect ratio information - the track is different from the "whole disk" ratio, so... which is right?
