Thx! Actually I was able to do it with MKVToolNix GUI! I play the exported large MKV in VLC and step forward by Chapters until I find the beginning of each episode and record the timecodes. I had a similar issue, and it seems that sometimes the BD functions will fail.
Does your drive work with other programs when you use BD media? If not, you might need a replacement drive.

I'm going to venture to guess that when you ran the source discs through CloneDVD that the source files were converted to h264, and then when you ripped those discs with MakeMKV, you had MKV files which had h264 video streams. That appears to be an external drive, so make sure it isn't bus powered, and is plugged into a power adapter.

Subtitles are a pain in the backside. Expect to have to go through plenty of trial and error to find the correct ones on occasions.

What a former user used to suggest was the copy the disc and then play the files and see what works. In this case, each of the 28GB files has Segment #11. Then you have two that are 536 and then 11, and one that is 537 and then 11. Maybe rip the first one and see if it starts with the beginning of t...

Your display is not 1.85, it's 1.78. That means that you will get black bars on the top and the bottom of the screen for anything with an aspect ratio greater than 1.78. You could also alter the information in the mkv file with mkvtoolnix, rather than transcode the video.

I had no problem with Skyfall, and I don't have those other movies.
Perhaps enabling the debugging option and posting the log will help us to figure out why it's not working.
MakeMKV does not back up DVDs, as it will only make MKV files of the content from DVD.
